There are several ways to do this. The way I would do it is:
1) Set a filter for the desired geographic area by going to Search>Filter, Arc/Poly tab. Click "Polygon" for Filter Type. Click this button:

Click the Draw a Shape button:

Draw a polygon enclosing the area of interest. Click "Send to GSAK".
For future use, click the "Save" button and give this filter a name.
Click "GO" to filter for the caches within the polygon.
2) Assuming there are 2000 or fewer caches in the filter, go to File>Export, GPX and export the file. Under "File Name to Enter", use a file name that describes the region (e.g. Vancouver.gpx).
3) Repeat steps 1 and 2 for the next area.
