Unfortunately there is an "AddGeocachesToBookmarkList" APi call but no API call to delete or remove caches from the list (click here for a list of all available calls).
As you probably know, there are these options at the Geocaching.com Ignore List bookmark list page:
That is as close as we can come to mass deletion.
If most of the caches on your Ignore bookmark list are ones you want to stop ignoring (either because they are archived or because they are boat only caches), it might be easier to delete the entire bookmark list and recreate it by downloading all of the caches in your area, then using filters in GSAK and the "all waypoints in filter" option of this macro (click here). You can filter by certain cache owners, or cache types, difficulty or terrain ratings, cache attributes (e.g. boat only), etc and the macro will automate adding them to a recreated Ignore list.
