As you may know, that message was added to prevent users from taking destructive actions (e.g. delete all waypoints in fliter) thinking that a filter was set when one wasn't because no waypoints matched the filter criteria. Some users might expect a filter with no waypoints to show an empty grid rather than canceling the filter and showing all caches (i.e. some would consider the behavior counter intuitive). No big deal if you have a recent backup, disaster if you don't.
That said, I would not object to having the option added to ConfigOther, although I worry that we could get into a situation where each user asks to have a specific warning message that annoys them added to ConfigOther, which I fear would lead to untenable complexity. Another option would be to have the option to turn on an "expert mode" that suppresses a number of "obsolete" messages for the brave of heart.
