beejay makes a good point about not updating both machines during the time you go from Desktop>Laptop and the time you go from Laptop>Desktop. In other words, only one machine should be your "master" at any given time.
The other thing you may run into is that the settings on one machine may not be exactly right on the other because of differences in display size, resolution, etc. I deal with that by backing up both databases and settings on the desktop (so that my filters, tool bar setup, macros, etc are transferred), restore everything on the laptop and adjust things on the laptop if needed.
When I go the other way (from laptop to desktop), I only backup and restore the databases. That is to say I UNcheck this box when backing up on the laptop:

and UNcheck this box when restoring on the desktop:

PS - DO check "Remove absolute paths...", since the paths are also likely to be different between the two machines.
