I bought the Garmin Oregon 600 and after talking to Garmin about some issues, it dawned on me that the possible problem could be as follows.

I create a query in Geocaching.com, when I go to save that query and transfer it over to my machine, the files in the query show up as Gsak data files. For some reason, I believe that the 600 isnt liking them and wants Gpx files instead.

I want to continue to use GSAK as my file transfer program. The suggested that I downloaded basecamp which I did and it is a step up from Map Source. But even when I try to bring the files in from the query, they are showing as gsak data files.

If both basecamp and GSAK are putting .db3 sqlite files on your 600 something is definitely wrong with the space-time continuum.

The 600 will use gpx files or the new .ggz compressed files. By any chance the files your concerned about happen to be .ggz files?
