Following on to The Jester's advice to use User Data or corrected coordinates and save the user flags for temporary use, you can set multiple user flags (similar to Shift Click in Windows) by selecting a cache, then going to User Flags>Set for next nn and entering the number of flags you want to set. That number of caches below the selected cache will have the user flag set.
If you want to convert your current user flagged caches to using tags in a user data field, set a filter on those caches (press F8), then go to Database>Global Replace and use these settings (choosing the User Data field and "tag" of your choice):

The tag you enter (Multi in my example above) will be placed in the User Data field for all of the caches in the filter, allowing you to clear the user flags (F7) for other uses. You can filter or otherwise manipulate the caches using the User Data field as you would with the user flag. There are four user data fields, so you have lots of room for tags.
Going forward, you might want to use this macro (click here) to easily add tags to caches. You can add the macro to a toolbar button (click here for instructions) and when you want to tag a cache, just select the cache and click the button.
